Sorry to hear of your temperature issues. With it being a new engine, cylinders at or a little over 400 degrees isn't a big shock but I wouldn't want to go much over that and for long. Now that mine are broken in, I don't see them get over 370-380 even on a long climb.
With regards to the carb, do you have any data on what temps your EGTs were at full throttle (38-40") on climb out? Also, did it help if you throttled back to 35-37"? The AeroVee will get hot if you run prolonged power settings of 38-40" manifold pressure for long; I believe that's a big reason why we only run above 35" for a few minutes.
Otherwise my recommendations are what others have said. Make sure your cowling has proper air entrance and exit cooling openings, make sure your rubber seals on your baffles seal against the cowling well, and make sure all your wheel and gear leg fairings are installed.
What was your oil temps doing?
