I have a question, I have the matched hole parts. I notice on SNX-F02 rigging details the rear spar height is to be set at 3-5/8" above bottom wing skin, but the matched hole part F-03-08 Shear angle is all pre-punched and once the rear spar carry thru assembly Snx-F03-01 is placed with the shear angle in place no adjustment is available since the height is set by the shear angle being punched and also the aft fuselage tie member being pre-punched.
Is this the case or have I mistook something in my plan reading?

I am also building with matched hole parts, and when I got to the stage you are talking about, I rigged the wings as explained in the DWG's, and when I looked through the holes in the rear spar carry through the pre-punched holes in the rear spar were dead center in the rear spar carry through.
But to your point I guess I don't know what I would have done if they did not line up, drill another hole or align the pre-punched hole? Or find out why the holes do not line up?

SNX-F02 section B-B. My plans say 3-5/32" or 80.2mm from bottom fuselage floor skin to bottom wing skin.

You are correct 3-5/32" my tablet auto corrects things and I do not always catch it.

Just do the procedure in order and I'm sure it'll work out. That shear angle has some flex to it, and you can make small adjustments to the rivet holes when updrilling if need be. Rig the rear spar per the measurements, and drill/attach the shear angle after rigging as the plans say and I think you'll find it's a non-issue.

I had a mixed matched hole/non matched hole kit due to ordering subkits.

While I found some challenges as a result, this was not one of them. You should be ok as is.

When you get to rigging the wings be sure you check out the latest revision from Sonex about not pilot drilling the matched holes. I can tell you from personal experience it is not a good idea.

Robbie,
I caught the punched hole extra in the spar webs after I had done it and placed the forward in place. I contacted Kerry and as a result they just posted the drawing revision regarding that. I'm awaiting rigging to see if I need to replace the front angle. I discussed with Kerry and he noted it would worked is to place a 1/8" plate on the forward side of the forward angle and anchor in place with the replaced rivets and then drill it for the wing bolt.
